Can I flatten the folder structure?

Yes, the tool supports flattening folder structures.

Drag content into the Explorer tree and click "Upload". Map the source content type "Folder" to the target content type "Skip folders and flatten folder structure".
Note : it is possible to capture the original path and name details for documents by mapping the source property to a property in the SharePoint / OneDrive for Business Content Type.
